An analytical instrument has a sample handler for inputting racks of containers, including various types and sizes of test tubes, both capped and uncapped, and inserts, into the instrument. The sample handler has an infeed, an outfeed and a cross-feed between the infeed and outfeed. The infeed and outfeed advance the racks of containers using walking beam mechanisms which lift the racks by tabs on the right and left sides of the rack, which are positioned at a substantially identical height. Racks input into the infeed are transferred by the walking beam mechanism to a track on the cross-feed. They are then pushed, by a transport subassembly having a platform with pivotable pusher fingers to cam the rack and to push it in only one direction, from behind the infeed to a fixed position behind the outfeed. During this transport, the cross-feed maintains the racks in a vertical position and the racks pass a bar code reader to read bar code labels on the racks and test tubes and then under an ultrasonic liquid level sensor that takes multiple readings to determine the types of the containers, whether the containers have caps that need to be removed, and, if the containers are uncapped, the liquid level of the samples in the containers. The pusher fingers hold the rack in the fixed position behind the outfeed to allow a robotic arm on the instrument to retrieve the containers. After the removal of the containers, a tray on the outfeed walking beam mechanism is used to remove the rack from the cross-feed and transfer it to the outfeed. The outfeed has detents for holding the racks by the tabs in fixed positions for the insertion of containers into an available position on a rack. The cross-feed may be transformed into a bidirectional shuttle to transport containers between a laboratory automation transport line and the instrument. The sample handler may also have a stat shuttle in which test tubes, inserts, and other containers, including reagent and diluent packages, may be fed.
