Disclosed is a method of identifying agents (or aiding in the selection of agents or a method of screening for agents) which inhibit the binding of heparin or analogs of heparin with proteins whose activity is modulated with glycosaminoglycans. In this method, the compounds of a combinatorial library comprising compounds having a molecular weight between about 500 amu and about 1500 amu, or a subset of the compounds in the combinatorial library, are screened in an assay for detecting inhibition of binding between glycosaminoglycans and a protein which is activated by a glycosaminoglycan. Compounds which show activity in the assay are selected for further, more advanced testing.
