A method of operating a mass spectrometer and a mass spectrometer are provided. A first mass analysis stage, a fragmentation stage, an additional stage operable as a mass analysis stage, and a final mass analysis stage are connected and are operable either intermittently as a mass analyzer or continuously as a detector. The method comprises operating the apparatus in one of two modes, each comprising first selecting an ion with a predetermined mass to charge ratio and then causing fragmentation of that ion. The first mode includes: (1) passing the ion stream, including fragment ions, into the additional stage and operating the additional stage as a mass analyzer at a relatively low pressure to select ions having a desired mass-to-charge ratio; and (2) passing the ion stream into the final mass analysis stage and operating the final mass analysis stage as a detector to detect the total ion current received therein, whereby the ion current detected in the final mass analysis stage is maximized for the selected mass-to-charge ratio. The second mode includes: (a) passing the ion stream, including fragment ions into the additional mass analysis stage, and operating the additional mass analysis stage as an ion guide at a relatively high pressure to cool and focus the ions, whereby substantially all ions pass therethrough; and (b) operating the final mass analysis stage as a mass analyzer, to effect mass analysis of the ion stream received therein.
