A method and system for controlling an optical amplifier (103) in an optical waveguide system to reduce the effects of noise, particularly due to amplified spontaneous emission. The method comprises determining the gain between an input (112) and an output (113) of the optical amplifier (103); determining a customized pulse train (200) in accordance with the determined gain and a desired gain; and controlling a pump source (107) of the optical amplifier (103) in accordance with the customized pulse train (200). Determining the customized pulse train (200) includes determining a desired pulse width (203) as a function of the determined gain, the desired gain and the pulse width (203) at the determined gain. Similarly, a desired pulse spacing (204) is determined as a function of the determined gain, the desired gain and the pulse spacing (204) at the determined gain. Controlling the pump source (107) preferably includes driving the pump source (107) in accordance with the customized pulse train (200).
