The present invention provides methods for detecting known blocks of functionally aligned protein sequences in a test nucleic acid sequence in a test nucleic acid sequence, based on the total number of base matches for the variety of possible tags. This method reverse-translates common protein alignments to nucleic acid profiles, using recently tabulated codon frequencies. The method then performs a search for the known nucleic acid profiles by obtaining the correlation of different based between a test nucleic acid sequence and the known nucleic acid profile. This is efficiently achieved in the frequency domain by use of a Fast Fourier Transform.
